The Magic Pencils are introduced exactly how they were in [https://spongebob.fandom.com/wiki/Frankendoodle Frankendoodle] - a clumsy artist begins to draw onto a canvas, only to drop both of them into the ocean. One of them fall on [[Patrick]]'s head, startling him, while the other one lands in the distance. As Patrick approaches the former, he realizes he's seen one of them before and tries to remember what he's not allowed to draw. As he's thinking, he mistakenly draws that very thing - [[DoodleBob]]. As he's drawn back to life, he steals the pencil and runs off, leaving Patrick there to break it to [[SpongeBob]] once he arrives at the scene. SpongeBob spots the second pencil and gets the idea to draw their own Doodle hero: [[DoodlePants]]. As they're drawn, an army of [[Doodle Trooper]]s charges towards the trio and kidnaps SpongeBob when Patrick is distracted by a [[Jellyfish]].
Although the Magic Pencils themselves aren't as present throughout the story, creations made by [[DoodleBob]] are. These include the [[Doodled Tower]], which is where the first batch of [[Doodle Dude]]s are based; the Rocket and Submarine creations SpongeBob and [[Squidward]] suspect to have been used to flee to either the [[Deep Sea]] or the [https://spongebob.fandom.com/wiki/Moon Moon]; [[Doodle Patrick]], a caricature of Patrick drawn to frame the main group for taking over the [[Flying Dutchman]]'s ship, a new Rocket drawn through the reccomendation of [[Sandy]], and [[Bikini Doodle]], an entire area made with the Pencil.
The Pencils play a major role again in the final boss stage in the main story, [[Asteroid Battle]], where the player uses theirs as a weapon against Giant DoodleBob. After his defeat, he is seen flat on the surface of Bikini Doodle. Squidward, infuriated over his stolen clarinet, attempts to erase DoodleBob once and for all. SpongeBob stops him, however, as he realized that he drew everything to hide his loneliness. After that revelation, he draws a happier face on DoodleBob to Patrick's delight and Squidward's disdain (despite going along with it). The group, satisfied with how everything turned out, bid DoodlePants and DoodleBob farewell as they head back to [[Bikini Bottom]].
